DEVELOPMENT OF SNP MARKER KITS FROM GENES ASSOCIATED WITH IRON HOMEOSTASIS AND ABIOTIC STRESS TOLERANCE IN CULTIVATED RICE

RESUMEN (ABSTRACT)
"We developed a customizable and automated platform for SNP detection, primer and multiplex PCR design. 571 SNPs were identified in 414 genes related to iron metabolism and abiotic stress response in rice. Two multiplex marker kits were developed for the Luminex bead platform. The first kit accounts for 196 indica/japonica SNPs in 28 gene sequences related to iron metabolism, and evaluated in 9 PCR multiplex panels. 87% of the putative markers were validated as true polymorphisms. This SNP kit is readily available to breeders for rice germplasm genotyping and the generation of new rice varieties with high iron content in the polished grain. Increasing nutrient quality through this approach would have a positive impact in rice breeding and human nutrition. For the second kit, 375 SNPs were selected along the 12 rice chromosomes, most of them identified in 208 genes related to stress response. Allelic variation at these SNP sites was tested in Oryza sp. germplasm. We present a set of 244 SNPs identified in genes associated with abiotic stress tolerance, with most of the polymorphic SNPs shared among 2 and 6 interespecific CSSLs populations. This verified set should be useful in future studies to understand and exploit the role of these sequence variations for stress tolerance traits in different Oryza species."
